"coming out of the church" is a figure of speech for telling your friends and family that you are an Atheist. No longer hiding behind the veil of Religion to make other people comfortable.
ME: Tonight at dinner, I'm coming out of the church.
FRIEND: What?!? (gasp)
ME: That's right I'm telling my parents I am an atheist.
FRIEND: What?!? (gasp)
ME: That's right I'm telling my parents I am an atheist.
