We would have beaten Sanctum of Rall if that damn commander wasn't cloud flying all night.

Cloud up, to cloud up, or simply just cloud is to smoke a substance. The substance can range anywhere from bud to black star, depending on the region, but is usually in reference to Meth (again; depending on the region.)
