The phrase derives from the theory that male dominance lies in dick size, hence showing a lack of respect to those with a smaller dick. Instead to accusing the aggressor of challenging dick size, the term 'Big-Dicked' was coined to indicate that the challenger thought they had a 'bigger dick'.
