"To cook" often has a positive meaning. One might say "let him cook" when someone is concocting something well, or say "he is not cooking" if someone is creating something that is not of high quality. It may also be possible, however, to cook something badly, in which case one would say "do not let him cook".
This new definition of the word may derive from the idea of cooking in general, or more specifically in Breaking Bad when Walter White says "Jessie, we need to cook". The new definition of "to cook" has nothing to do with the new definition of the adjective "cooked". In fact, they can be contrasted, and to ask how someone is faring you could ask "are you cooking or cooked?"
