Similar to the phrase "get yo ass whooped" or other things said to imply a loss in video games, sports, etc., to have your cheeks ran means that you have taken a significant L. Run them/those cheeks simply means to come and receive your loss.

I heard you said you could beat me in 2k? Run them cheeks.

Yeah, I played that new DBZ fighting game the day it came out. I got my cheeks ran.
