"Nerd" is not a complement, it isn't someone saying you are "smart" or that you "know things". The word nerd is synonymous with 'idiot', 'loser', etc.

Deep nerd refers to a person who does not appear nerdy at first glance but betrays his nerd-dom by exposing his obsessive interest in a particular subject. Think of the sports fan who can cite particularly obscure statistics.
