In the song the second pronoun ''qué'' is suppressed because of artistic/metric purposes.

-What will (it) be? What will (it) be? (¿Qué será? ¿(Qué) será?)
-Whatever will be, will be. (Lo que será, será).

que sera sera is misspelled. The correct form is ¿Qué será, será?
