Even though it looks like Moriarty killed himself at the end of season 2 to make Sherlock kill himself, he really died so that when Sherlock jumped of the roof Moriarty could go to the Underworld and beg for Sherlock to be spared. Thus, Sherlock lives and is behind the tree. Moriarty is watching Sherlock, waiting for them to be together again.
